Our gut microbiome plays several vital roles in shaping host health, both in and out of the gastrointestinal tract. Aiding in nutrient uptake from food, synthesizing vitamins, and protecting against disease are but a few of the roles this community plays in our day to day health. One of the most significant perturbations of this community is through antibiotic use, causing significant shifts in both the composition of our gut microbiota and of the host metabolome.

Here, we analyzed liver, serum, and fecal samples using our Microbiome Function Analysis Suite to capture a comprehensive picture of altered host and microbial metabolism following antibiotic-induced microbiome depletion. Our Next-Generation Metabolomics reveals global metabolic shifts as a healthy, functional gastrointestinal microbiome shifts towards dysbiosis. Integrating bile acid-focused metabolomics reinforced our understanding of microbial bile acid transformations, many of which play key roles in maintaining GI homeostasis, and our targeted SCFA panel captures shifts in host-microbe interactions, particularly those between the gut microbiota and host intestinal cells.
